I totally perceived Claudia as "evil" early in the season, and actually had a bit of a cognitive disconnect once they started humanizing her (starting with the worrying about her weight and playing Pac-Man)! But I agree with you--by the time this episode came around, I too was glad that they were giving her an extra dimension by seeing the way she was fighting for Philip and Elizabeth.
Unfortunately, though, it looks at this point like Margo Martindale won't be back for the second season (she has another full-time show that premieres this fall, and apparently there are contract issues with her guest-starring on The Americans? or something?). So who knows what they'll do with the position of their handler!
